Once Mesprit runs off, you can track its location using the Marking Map app. Mesprit will change locations when you use Fly or move into a new area. It won't change location if you have to travel through a gate or other barrier (like a mountain.)
I've noticed that Mesprit tends to go to the next closest route whenever it changes locations. This can be helpful in predicting where it will go next but it is not an absolute rule. The best way to run into Mesprit is to go to the route you think it will go to upon location change and use a max repel to keep lower level Pokemon at bay.
